Bien que ce groupe ne compte qu'un tout petit nombre d'espèces, on est contraint de le considérer comme un «embranchement» à cause du caractère très particulier de ces espèces, qui rappellent à la fois les procordés, les échinodermes, les annélides, etc.

Le nom de Stomocordés a été proposé, en 1948, par Dawydeff, pour désigner l'ensemble des Entéropneustes et des Ptérobranches.
