La métagénomique est un procédé méthodologique qui vise à étudier le contenu génétique d'un échantillon issu d'un environnement complexe (intestin, océan, sols, air, etc.) trouvé dans la nature (par opposition à des échantillons cultivés en laboratoire). Le but de cette approche, via le séquençage direct de l'ADN présent dans l'échantillon, est d'avoir non seulement une description génomique du contenu de l'échantillon mais aussi un aperçu du potentiel fonctionnel d'un environnement.
