La sélection génotypique consiste à repérer, dans un premier temps, sur quel chromosome, ou sur quels chromosomes, sont localisés les gènes qui déterminent tel ou tel caractère intéressant dans le programme de sélection. Fort de ce renseignement, le généticien utilise alors un «marqueur génétique» facile et rapide à reconnaître qui lui permet d'identifier génération après génération le bon génotype avant qu'il n'ait atteint l'âge de se reproduire. Cette pratique permet de gagner un temps considérable et donne évidemment l'assurance que la sélection sera efficace.
