L'émission de méthane par les rizières résulte d'activités microbiennes antagonistes mais interdépendantes : dans le sol anaérobie, des bactéries dites «méthanogènes» produisent du méthane et, dans les zones aérobies, autrement dit où l'oxygène est disponible (les racines, le sol qui est à leur contact et l'interface sol-eau), des bactéries dites «méthanotrophes» consomment jusqu'à 90 % du méthane produit. C'est le méthane non consommé par les bactéries méthanotrophes qui est émis dans l'atmosphère.
