The discovery that bacteria are able to communicate with each other changed our general perception of many single, simple organisms inhabiting our world. Research is on hairpin catalytic RNA, a catalytic RNA discovered and characterized here in my laboratory at Northern Illinois University. Hairpin catalytic RNA is a molecule which can be engineered to very efficiently cleave target RNA sequences in a unique and efficient reaction. The catalytic RNA can thus be used for the specific down regulation of gene expression since it can be designed to destroy mRNA. The human immunodeficiency virus(HIV) genome encodes at least seven groups of viral proteins. These groups of proteins include the three classes of polypeptides present in the majority of animal retroviruses : 1. structural, nonenvelope polypeptides encoded by the gag gene; 2. enzymes required for virion replication(reverse transcriptase/r) and for cleavage of viral precursor proteins(protease/pr), both encoded by the pol gene; 3. envelope polypeptides encoded by env gene. In addition, HIV's possess genes that encode four sets of polypeptides not found in the majority of typical retroviruses. A computer program, which runs on MS-DOS personal computers, is described that assists in the design of synthetic genes coding for proteins. The goal of the program is the design of a gene which(i) contains as many unique restriction sites as possible and(ii) uses a specific codon usage. The gene designed according to the criteria above is(i) suitable for ’modular mutagenesis’ experiments and(ii) optimized for expression. The program ’reverse-translates’ protein sequences into degenerated DNA sequences, generates a map of potential restriction sites and locates sequence positions where unique restriction sites can be accommodated. The nucleic acid sequence is then ’refined’ according to a specific codon usage to remove any degeneration. Unique restriction sites, if potentially present, can be ’forced’ into the degenerated nucleic acid sequence by using ’priority codes’ assigned to different restriction sequences. 1, record 98, English, - synthetic%20gene
