Un autre problème vient de la perméation du méthanol à travers la membrane vers la cathode et son oxydation avec l'oxygène en dioxyde de carbone et eau (sans fournir de courant). Ce phénomène se nomme le « cross over » et c'est une perte de combustible estimée à 10%.
