Analysis of Molecular Variance(AMOVA) is a method for studying molecular variation within a species. Electrophoresis, one of the most widely used methods for studying the structure of DNA, produces data of the form of 0s and 1s where 1 denotes the presence of a band and zero its absence, e. g. Sample Band A 0101... B 1000... C 0110... AMOVA works on such data to create a distance matrix between samples in order to measure the genetic structure of a population. In statistical terms, AMOVA is a testing procedure based on permutational analysis and involves few assumptions.

A measure of genetic variation(in contrast to its description in terms of allele frequencies) is the amount of heterozygosity for a gene in a population, which is given by the total frequency of heterozygotes for the gene. If one allele has a very high frequency and all others have frequencies near zero, then there is very little heterozygosity because most individuals are homozygous for the common allele.

Cow evaluations for milk and fat yield are expressed in breed-class average units(BCA) as estimated transmitting ability(ETA) or one-half the additive genetic value of the cow. A majority(about 59%) of the cow indexes are negative which is a consequence of typing the cow indexes across herds through common usage of AI sires. The genetic base used for expression of sire evaluation is such that the average proof of multi-herd use(five or more) sires is zero for bulls whose first daughter freshened within the past five years. As there is a time lag for dissemination of their genetics into the cow population, the average cow index will therefore be less than zero if genetic progress is being made.
