Le port a été créé en 1961 selon la Commission du port de Nanaïmo, et s'est transformé en l'Administration portuaire de Nanaïmo le 1 juillet 1999, et ce, en vertu de la Loi maritime du Canada. Le port est une agence fédérale dont le mandat est d'administrer, de contrôler, de gérer et de protéger la navigation et d'assurer la sécurité du port de Nanaïmo. L'Administration portuaire de Nanaïmo est tenue d'être financièrement indépendante et elle n'est pas admissible à aucun type de financement fédéral. Le port doit demeurer compétitif et conserver son rôle de catalyseur dans l'amélioration du secteur maritime de Nanaïmo.
