Illegitimate recombination, also known as non-homologous recombination, is much less well understood mechanistically than homologous recombination. It either involves recombination based on little sequence homology between recombining strands, or no sequence homology at all. Furthermore, rather than replacing alleles, illegitimate recombination results... in insertion of new DNA... Because recombination in yeast is primarily legitimate rather than illegitimate, it is relatively easy to replace a resident gene with whatever modified gene that you wish. For E. Coli and yeast, such replacement can be done with ease. With mouse, it is possible but very time consuming to do such replacement.
