Heteroduplex is double-stranded DNA in which the two DNA strands do not show perfect base complementarity. When DNA is denatured, the two strands are separated. On renaturation or annealing, complementary DNA strands reassociate and form a homoduplex. However, when there is a mutation in one of the strands then a heteroduplex is formed. The electrophoretic mobility of heteroduplex in polyacrylamide gel is less than that of homoduplex, and they can be detected as an extra slow moving bands. Resolution is better in specially formulated gel matrices(Hydro-link, MDE, etc.). In fragments of under 200 bp insertions, deletions and most single base substitutions are detected. Heteroduplex analysis is mostly used combined with single confirmation analysis(SSCA) on a single gel.

Ionic detergent used for denaturation of protein and in electrophoresis of protein subunits.

Detergent solubilization has been used with great success to study the major proteins in various membranes. Typically, the membranes are first heated to 100°C in a 1% solution of the strong detergent SDS(which disrupts all non-covalent protein-protein and protein-lipid interactions and completely unfolds the proteins), then layered on top of a polyacrylamide gel containing SDS, and lastly subjected to electrophoresis in a strong electric field for several hours. The amount of anionic SDS bound to protein is roughly equal to the mass of the polypeptide, with the result that the negative charge of the detergent overwhelms the intrinsic charge of the protein. Consequently, each individual protein migrates in the electric field at a rate determined by its molecular weight.

Lors de l'électrophorèse en gel filtrant les protéines sont séparées selon leur taille moléculaire (ou encombrement stérique) et leur charge électrique. L'encombrement stérique d'une molécule dépend du poids moléculaire et de la configuration spatiale de la protéine. Pour mesurer le poids moléculaire d'une protéine, il faut donc éliminer l'influence de la charge et de la configuration spatiale. Un agent dénaturant, le dodécyl sulfate de sodium, permet d'obtenir ce résultat. Grâce à son affinité pour les protéines sur lesquelles il se fixe très solidement et en grande quantité, il leur confère une charge électrique constante par unité de surface et modifie considérablement leur configuration spatiale. C'est pourquoi le traitement par le SDS permet de mesurer directement le poids moléculaire d'une protéine après électrophorèse dans un gel de polyacrylamide.

Differential Display(DD)... and a conceptually similar technique, arbitrarily primed PCR fingerprinting of RNA(APPCR) 19, both PCR amplify subsets of an mRNA population and separate the resulting cDNAs by denaturing polyacrylamide gel electrophoresis. Since the introduction of DD in 1992, over 100 reports regarding improvements and/or successful applications have been published. Although DD has the appearance of being technically easy, the road from "band on the gel" to a positive can be treacherous as outlined in a recent commentary. The primary criticisms are(1) a high false positive rate,(2) questioned ability of DD to identify both abundant and rare mRNAs,(3) coding regions of mRNAs are usually not cloned, and(4) verification process is time consuming and usually requires a fair amount of RNA.

Fluorescence-based amplified fragment length polymorphism(fbAFLP) is a novel assay based on the fluorescent analysis of an amplified subset of restriction fragments. The fbAFLP assay involves the selective PCR [polymerase chain reaction] amplification of restriction fragments from a total digest of genomic DNA. The ligation of adapters with primer-specific sites coupled with primers containing selective nucleotides allowed the full potential of PCR to be realized while maintaining the advantages of restriction endonuclease analysis. Fluorescence-based fragment analysis with polyacrylamide gel electrophoresis provides the accurate band sizing required for homology assessment.

Starch gel electrophoresis has been a popular technique, although it is now somewhat superseded by the use of polyacrylamide gels, which minimize convection and diffusion effects. A block or "plate" of starch gel is prepared, and the sample is applied in a narrow band(line) across the block about midway between the ends, which are contacted with electrodes through a connecting bridge. When current is passed through the cell, the different components of a mixture move with velocities that depend on their electric charges, their sizes, and their shapes. As electrophoresis proceeds, the negatively charged components migrate toward the anode and the positively charged components migrate toward the cathode. The result is a series of separated bands or lines of sample constituents, such as visualized by a stain.

Recently considerable progress has been made in assaying alleles, or variants, of some 15 genes that code for enzyme sysnthesis, which is readily detected by starch-gel electrophoresis.

Capillary gel electrophoresis(CGE) is the CE-analog of traditional slab-gel electrophoresis and is used for the size-based separation of biological macromolecules such as olgonucleotides, DNA restriction fragments and proteins. The separation is performed by filling the capillary with a sieve-like matrix, for example, cross-linked polyacrylamide, agarose or even solutions of linear polymer. What happens when a mixture of SDS-solubilized proteins is electrophoresed through a slab of polyacrylamide gel? Because they are associated with many negatively charged detergent molecules, each protein migrates toward the positive electrode when a voltage is applied. However, small proteins move much more readily through holes in the gel meshwork than large ones, and, as a result, a series of discrete protein bands is produced from a complex mixture, arranged in order of molecular weight. The major proteins present are readily detected by staining the gel with a dye such as Coomassie blue.
