La période éclipse regroupe les 3 premières semaines post-infection. Durant cette période, les cellules cibles présentes dans les muqueuses vont être infectées et vont contribuer à la dissémination du virus dans l'organisme en migrant vers les organes lymphoïdes secondaires. À ce stade, les réservoirs, qui sont les cellules dans lesquelles le virus va devenir latent et persister, commencent déjà à s'établir même si la charge virale est encore indétectable dans le sang de l'individu infecté.
