Le plus important site de neutralisation, appelé site de neutralisation principal, est la boucle V3 (région variable no 3). Ce site est formé de 38 acides aminés, dont la plupart varient d'une souche à l'autre. De plus, trois motifs sont toujours présents : deux cystéines qui dessinent le pied de la boucle, et une séquence centrale formée d'une protéine entourée de deux glycines (Gly-Pro-Gly).
