Si dans la plupart des réactions d'amplification, on observe l'accumulation d'un produit synthétisé, dans le cas de la CPR (amplification par dégradation cyclique de sonde), c'est la dégradation d'une sonde spécifique, qui permettra la détection de la séquence d'ADN à étudier. En effet, la CPR utilise une sonde particulière, une chimère ADN-ARN-ADN, qui, une fois hybridée sur sa cible d'ADN (ADN uniquement), sera scindée en deux par la Ribonucléase H, qui viendra digérer la partie ARN de la sonde, appariée sur la trice d'ADN. La sonde clivée en son milieu, va tout naturellement se déshybrider, laissant l'ADN cible accessible à une nouvelle sonde "complète", ADN-ARN-ADN.
