Primero se sintetizan dos oligonucleótidos, que sean complementarios a la secuencia diana completa, uno por el extremo 5' y el otro por el 3'. Si la secuencia diana se encuentra en la muestra de ADN que se está examinando, los oligonucleótidos se fijan a ella reuniendo sus extremos en el centro y, mediante una ligasa termoestable, se unen para formar un polinucleótido completo. El ligamiento no se producirá si la muestra no contiene la secuencia diana o si el empalme entre la secuencia diana y los oligonucleótidos es imperfecto. Sometido a una temperatura elevada, el nuevo polinucleótido se disocia del molde de ADN original; después de bajar la temperatura, éste y el ADN original servirán de moldes para un segundo ciclo de hibridación, ligamiento y disociación térmica.
