On ne peut pas cloner directement de longues séquences d’ADN mais on peut pratiquer une série de clonages successifs de fragments d’ADN en allant d’une extrémité d’un chromosome à l'autre. Pour cela, on prépare une première sonde qu'on utilise pour séparer, dans la bibliothèque de restriction du chromosome, plusieurs séquences d’ADN-complémentaire qui se recouvrent partiellement. On choisit une de ces sondes pour répéter l'opération. Elles sont utilisées pour trouver de nouveaux fragments de restriction du chromosome et ainsi de suite.
