Heteroduplex is double-stranded DNA in which the two DNA strands do not show perfect base complementarity. When DNA is denatured, the two strands are separated. On renaturation or annealing, complementary DNA strands reassociate and form a homoduplex. However, when there is a mutation in one of the strands then a heteroduplex is formed. The electrophoretic mobility of heteroduplex in polyacrylamide gel is less than that of homoduplex, and they can be detected as an extra slow moving bands. Resolution is better in specially formulated gel matrices (Hydro-link, MDE, etc.). In fragments of under 200 bp insertions, deletions and most single base substitutions are detected. A number of methods are available that can detect known DNA mutations e.g. Allele specific amplification/hybridisation(ASA/H), Oligonucleotide ligation assay (OLA), and mini-sequencing just to mention a few. A common drawback for all of these methods is that they only detect mutations known in advance i.e. mutations outside the small area of detection will go undetected. If the position or nature of mutations is unknown then one must define the type of information required :Screening: Is there a mutation or not? SSCP, DGGE ... How many and where are they localised? Only amplified ribosomal DNA restriction analysis (ARDRA) was suitable in recognizing different G. vaginalis genotypes. At least 3-4 genotypes were identified with different restriction enzymes, some of which showed a prevalent distribution in certain of the centers from which they were collected.
